I honestly don't know why I'm still playing Edgeworld...
The last base that you take has to be higher or the same level as the highest level inside the chain.
So if for example you have a chain with a level 750 inside, you have to make sure that the last base you take is 750 or higher.
You can also chain a maximum of 10 bases on each side of your chain.
edit: upgraded bases don't seem to be chained i think, unless they have fixed this.
From my mapping experience
To activate a chain you need :
1. Isolate a group of 10 or less bases from a large chunk. (Remove any adjacent bases that can connect a group of 10 or less bases to the mainland, If the mainland has less than 10 , attacking it would mean chaining to all, provided the below conditions are agreed)
2. There must be no player base connecting adjacent to the group of 10 or less bases which you are trying to chain.
When you isolate a base the Last Outpost you hit (Chain Activator) determines which bases inside that isolated group of 10 or less base will flip to yours. Any bases inside the group of 10 or less base which will be chained WHICH has the level EQUAL to or LESS than the Chain Activator (The Last Outpost you hit) will flip to yours.
Additional Notes :
- You can flip 2 sets of groups of bases which are less than 10, by hitting the chain activator which connects them both.
- The maximum number of chain capture you can perform with 1 warp is 40 bases. (+1 which is the chain activator)
- The best chain is a clean swipe. Try hitting the highest level last, instead of leaving small islands after your chain.
Chains will fail when :
- The group of bases which you chain has more than 10. This may happen when someone in that alliance attacks to add more bases to that group.
- The Chain Activator you attacked has a level lower than any outpost in that group of 10 or less bases.
- LAG. [ I am not sure how true this is, but due to some lag your chain may fail.]

If more than one of your alliance members takes chain activators at a time, the chain will fail.
You can chain more than 10 bases at the time, if you plan it right. The easiest way is to "make" a 21x1 section and take the middle base. This is possible on borders between alliances, where all bases have the same level.
If you "worm" around an invaded territory, it is quite easy to separate sections where the chain is activated on several sides of the "last" node taken.

The deliberate requirements have all been listed above, so I won't repeat them.
There are also a bunch of other requirements that most people don't know about. CyrusL mentioned one, but there are more
For example, if there are 5 bases you are about to chain, you start the combat against the highest level base of the 5, and then while that combat is going on, someone in the opposing alliance takes a 6th base. Following the above rules, it should still chain - there are 6 bases, all lower level than the one you just took, and completely surrounded by your alliance's bases. However, they will not chain.
It's pretty annoying, especially when combined with the memory leaks that make taking even a low level base take 3-4 minutes.
